I'm a big defender of allowing transgender students to use the bathroom they identify with, but what the Trump administration did was refuse to defend in the courts and go along with a poorly written, poorly thought out and poorly processed guidance put forth by the Obama administration in an overreach equal to that of NC's HB2, as evidenced by the courts having already put an injunction stopping that guidance. Specifically, as was downplayed in the article, that guidance went beyond bathrooms to include showers, dorm rooms, hotel rooms for overnight trips, which is overreach IMO because unlike bathrooms, now you are infringing on the privacy rights of others by forcing them to shower, sleep, live with transgender students in intimate settings. Secondly, what was omitted from the article, is that guidance also specifically prohibited schools, universities, states, etc., and based solely on guidance, not law, from having any kind of standard for defining "transgender" without defining it themselves. That plays right into the fears of the anti-transgender crowd because it would allow some guy to shower, room with, live with etc. simply because they "feel" like a woman, as opposed to having to meet some standard to do so (e.g. lived as that gender for a period of time, been diagnosed as having gender dysphoria, been on hormonal therapy for a period of time, etc.).
And as for Trump himself, when asked about the bathroom issue, he said of course in Trump Tower they should be able to use whatever bathroom they feel most comfortable in. (Until he was reminded he was still in the GOP primaries and sadly, spinelessly waffled to saying it was a state's rights decision) Which tells us where his heart truly lies on the topic IMO.
So back to the point, Trump has not done, nor even said, anything to threaten the LGBT community. To the contrary he continued and extended protections put in by Obama for Fed Workers for example. But you wouldn't know that from the storylines and unchallenged claims that he is anti-LGBT found on CNN, MSNBC, etc.
